Well, for the initial sketches, I usually do it by hand on paper and I'll scan it in after I'm considerably happy with the look.
Then, I use an art software for the inking and finalisation. You could easily recreate the same effect on paper by using one of those "brush pens". Here is brush pens look like:

However, using art softwares allows you to clean up better. Inking on paper could cause unexpected smudges and ruin it ><".
